Microsoft Research is in effect a large private computer science department.
Quite a bit of the research happening there has a strongly theoretical bent. See
e.g. Theory - Microsoft Research
HP Labs has a theory group. See research : information theory : publications
Google has the policy of allowing its employees 20 per cent free time, so this in
principle allows you to spend some time on research-related activities. The
Danish computer scientist Sren Lassen (who is now working for Facebook)
was able to continue publishing while working for Google.

Microsoft, HP, Apple, Google, IBM and most giant corporations have teams
were pure research is done.
IBM files almost 1000 patents a year in diverse fields, electronics, software and
even materials science.
Getting into one of these companies as a researcher is quite hard though!

I took a leaf out of Stephen Wolfram's book and founded my own company in
order to fund my own research. Short of winning the lottery, I think it is the
best way to get ultimate freedom.
I can work on whatever I want whenever I want. Even though I'm not in a lab,
I still get to talk to world experts (e.g. I conversed with Hans Boehm about my
GC research on the gc-list). I can publish my research and peer review on a
blog. I don't need to fight for grant funding or with journal reviewers. Highly
recommended...
