Articuno - Top floor of Frosty Forest (can only be recruited after you defeat Rayquaza).

Zapdos - Top floor of Mt. Thunder (can only be recruited after you defeat Rayquaza).

Moltres - Top floor of Mt. Blaze (can only be recruited after you defeat Rayquaza).

Rayquaza - [Fly needed to acces on the second time] Top floor of Sky Tower (can only be recruited after you
defeat Rayquaza but u need to beat him twice).

Groudon - Bottom floor of Magma Cavern (can only be recruited after you defeat Rayquaza).

From here, these Pokemon are only encountered after you defeat Rayquaza:

Kyogre - Talk to Lombre and Stormy Sea may be visited. Talk to Whiscash to obtain HM Dive to access area.

Raikou - [Surf needed] Lightning Field is unlocked as part of the continued plot after you take the clear feather
from Spinda to Xatu. Climb to the 30th floor to reach him.

Entei - [Surf needed] Found on the 30th floor of Fiery Field, after you defeat Raikou.

Suicune - [Surf needed] Found on the 30th floor of Northwind Field, after you defeat Entei.

Ho-oh - [Surf needed] Found on the 40th floor of Mt. Faraway. You must have the Rainbow Wing and have
defeated Raikou, Entei and Suicune.

Mew - Found on the 85th to 98th floor of Buried Relic this is unlocked when you purchase a friend area, recieve
news about a relic and talk to a few Pokemon. To encounter and have a chance of recruiting Mew, you must
obtain the Music Box, which can be put together as you go along the dungeon.

Mewtwo - Found on the 99th floor of Western Cave, after you befriend Ho-oh (get it to join your team).

Lugia - Befriend Articuno, Zapdos and Moltres and talk to Alakazam in Pokemon Square. Visit the Legendary
Island Friend Area and the birds will give you a Vortex Stone and access to the Silver Trench. Lugia is on the
99th floor.

Regirock - Found first in Buried Relic. You must defeat it to move on and be able to assemble the Music Box.

Regice - Found second in Buried Relic. You must defeat it to move on and be able to assemble the Music Box.

Registeel - Found third in Buried Relic. This is when the Music Box is completed.

Deoxys - Found on the 99th floor of Meteor Cave, only after you defeat and befriend Lugia.

Jirachi - Found on the 99th floor of Wish Cave. You may have to bring the Wish Stone to recruit it.

Celebi - Found on the 99th floor of Purity Forest.

Latios - Avaliable through part of the continued plot. Latios is found on the top floor of Northern Range (You
must have the friend area Southern Island first, if you want to recruit him).

Latias - Found at the base of Pitfall Valley as part of the continued plot. Latias will join your team regardless.
