Waters® Empower® 3 Feature Release 2 (FR2) software is a major new release which includes many new
features and enhancements. It also corrects various software defects.

These release notes contain the following important information that explains the system and software
requirements, and the use of Empower 3 FR2 software.

GxP compliance requirements
When you install Empower software for the first time, or when you uninstall it, you must qualify the
software so that it meets GxP compliance requirements.

Recommendation: Whenever you install or uninstall software in a GxP environment, follow your
organization’s management-approved, standard operating procedures for changing software.

Processing and • A new Mass Analysis window is now available in Review for analyzing MS,
viewing mass PDA, and UV data in a single view.

monoisotopic mass from the empirical formula.
• Label peaks based on their Base Peak Intensity m/z.
• Overlay MS and UV Chromatogram channels without needing to first process
the data.
• Improved processed channel descriptions for MS data, which now contain the
channel description (example ES+ or ES-), Cone Voltage, Mass Range, CODA
parameters, and 3D blank subtract settings.
• Automatically remove noise in MS data using CODA (COmponent Detection
Algorithm) for centroid data only. You can view continuum data as centroid
data.
• Automatically subtract a user-selected region in the 3D mass channel to
improve signal-to-noise as part of batch processing.

Method Validation Many new features and enhancements in Method Validation, including those that

New impurity ICH Impurity processing is now included. The LC processing method includes a
processing new Impurity tab that you can use to specify impurity processing parameters to
identify, group, and fault Impurity peaks. Impurity processing includes a new
type of group peak, Impurity Group, used to calculate Total Impurities and other
user-defined impurity summaries.

Toolkit updates • Two New Viewers are now available: Audit Trail and Message Center.
• Improved ELN integration using the Sample Set Method Template Defined
User Prompt fields such as vial position and custom fields.
• New toolkit enhancements for mobile applications include new functions you
can use to do these tasks:
• View instrument status
• Sign off results
• Access signed-off PDF reports
• Set a user’s password when creating a new user
• Grant read-only access to Global System Polices
• Grant access to set the group administrator
• Show plots for MS and PDA channels

LDAP • Support for non-Active Directory LDAP servers.

• Option to turn on or turn off the use of SSL with LDAP.
• With appropriate privileges, you can modify system policies and local login
accounts in LDAP mode, without having to change the authentication mode
back to local. Also, you can create a local login account while in LDAP mode.

Review • Using the new Result Audit Viewer available in Review, you can view all the
enhancements audit trail information for your results in one place.
• Modify and delete integration events on a chromatogram.
• Redo integration events (enhances the existing Undo integration events
capability).
• View the Purity field in the system.

Run Samples • With the appropriate privileges, you or another user can resume a sample set
that another user paused.
• Start a run from Monitor by clicking Start, without having to first click Stop.
• In the event of a user-specified abort, a new check box can prevent the
shutdown method from running.
• Queued Sample Sets are available after an instrument failure.

LC Processing • Name unnamed peaks using the peak’s RRT (relative retention time), not RT.
enhancements
• Define components based on RRT, relative to the main component’s retention
time, specified in the RT Reference field on the Component tab of the
processing method.
• Process data using another processing method without having to re-integrate
peaks.
• Combine two separate data channels (for example, UV and fluorescence
channels) into a single processed result, using the new “switch to” operator in
the method set derived channels.

System suitability • Specify System Suitability parameters in the New Processing Method wizard.
enhancements
• Specify relative acceptance criteria using formulas, in addition to specifying
absolute criteria.

Project window • Save customized views in a single project window using “Save Preferences” or
enhancements selected project window views using “Save Preferences in all project
windows”.
• Navigate between a series of “View As” conditions in the project window using
new “View As Next” and “View As Previous” buttons.
• Save an instrument method in a method set all in one step, using the new
menu item “Save With Method Set”.

Show Me In QuickStart, the “Show Me” interactive Help is a guided work flow wizard that
Interactive Help assists users with performing common tasks, such as collecting, processing, and
reporting data, as well as exporting and emailing results. This feature has been
updated and re-introduced for this release.

Configuration • View long project names in project selection lists, such as the Parent Project
Manager list and Browse Project list.
enhancements
• View the status of users in groups, view active users only, and view user’s full
name and status.
• When you clone project hierarchies, Configuration Manager now allocates the
cloned sub-projects the same amount of tablespace as that allocated for the
original sub-projects.
• Create an empty library in Configuration Manager, and then add libraries to it.

Report Publisher • Suppress mismatched data messages from appearing on reports (based on
user privileges).
• Use expanded filtering capability to view the level of sign off in the Sign Off
dialog box.
• New reporting features and report groups that support enhancements to Mass
Analysis and Method Validation Manager.

Agilent GC • View the syringe size used for a complete injected sample set in the Sample
Instrument Set report.
Control
• COM ports on the PC or LAC/E32 module can now control the Agilent 6890 GC.
• The Agilent 7693A autosampler is now supported on the Agilent 6890 GC as a
basic GC injector. See also PCS 45618.

Empower software options


The following software options have been discontinued:

• Web server

• Pattern Matching

• Data converter options, including Waters Data Converter, AccessChrom, ChemStation, and
MassLynx Data Converter. As a result, the Import MassLynx Data and Waters Data Converter
selections have been removed from Empower 3 menus. These options have been replaced by the
Waters Data Converter 2 (WDC 2) software.

• In addition, the GPC, GPCV, and GPCVLS options have been replaced by the GPC/SEC option.

Tip: This change does not alter any GPC, GPCV, or GPCVLS functionality. These options continue
to be enabled on a per-project basis within the project properties.

• AutoArchive for Empower Workgroup and Empower Enterprise.

Important: AutoArchive is available for Empower Personal.

Issues fixed in this release


The following table contains a list of the software problems fixed in Empower 3 Feature Release 2. The
PCS (Product Change System) numbers identify software issues that Waters personnel monitor within a
system change request tracking tool.

47794 An Empower 2 method named with more than one accented character could not
be opened in Empower 3.

47846 In the Japanese release of Empower 3, the QuickStart application would


generate an MFC error when double-clicking to open a method set that
contained a processing method.

47150 The size limit for the recover.log file was increased to 10 Mb.

48492 When a node’s property access is set to Owner, Group, and World, and specific
groups were selected, accessing the Node Properties dialog box generated an
Oracle Error ORA-00001. This no longer occurs.

47619 The Waters DHCP Server service was broadcasting across all network ports on
the LAC/E module, which newer network switches could classify as illegal
broadcast activity.

46088 The DHCP Configuration no longer sets a secondary IP address of 64.1.1.1 for
the Instrument Network.

48799, 42378 After processing a sample set in the Review window, and saving the results, the
Processed By field now displays the user type.

44578 In the Message Center, sorting on the Time column of the Acquisition tab (or
other tabs) caused the view to display all entries in that tab.
This problem no longer occurs.

42917 When restoring a project, if the project directory contained a 0 byte data file, it
failed to update to the next version.

47495, 48822 When importing an AIA file into Empower, x-axis data in seconds was incorrectly
displayed as minutes.

49038 Privilege issue when an administrator-level account was associated with other
user types.

48860 The 2790 format plate type was the default plate type used for the ACQUITY
SM-FTN.
The ANSI-48Vial2mL plate is now the default plate type for the ACQUITY SM-
FTN.

47486 A global count of login failures from all Empower applications now serves as the
basis for user authentication.

49430 It is no longer possible to print a result report without saving a modified report
method.

permanently alter the list of groups available to the report editor.

50010 The PDA Reference display plot (in Review) displayed a jagged pattern due to an
XML reading error.

credentials are used.

47964 The limit for the number of projects in the tree view has been increased from
10000 to 65000.

47638 Following an application timeout, unlocking the 6-button Empower window


required that you authenticate twice. Now, you need only authenticate once to
unlock all application windows.

41501 GC syringe size is now an available field in the Report Publisher application.

44289 PC COM ports now support control of the Agilent 6890.

45618 Empower control of the Agilent 6890 GC now supports the 7693A autosampler.
The following requirements must be met in order to support the 7693
autosampler on a 6890 GC:
• Updated 6890 firmware. The 6890A and 6890 “Plus” require firmware revision
A.03.08. The 6890N requires firmware version N.06.07
• An updated autosampler controller kit (G4526A) for the 6890 GC. The
G4526A 6890 Upgrade Kit is available in three versions:
– Opt 001 is for a 6890A (inlet cover and G4517A External ALS controller
box)
– Opt 002 is for a 6890 plus (inlet cover and G4516A Internal ALS controller
board)
– Opt 003 is for a 6890N (inlet cover only)
• The updated 6890A and 6890 Plus are compatible only with the 7693 ALS.
Once updated, the 6890 GC will no longer be compatible with the 7683.
Restriction: You cannot use the 7683 and 7693 autosamplers on the same
6890 GC.
Requirement: The 6890 GC must have either one or two 7683 injectors with
a G2613A or G2913A controller and no firmware update, or one or two 7693
injectors with a G4526A controller and updated GC firmware.
Important: While the 7693 injector is capable of making 6 different "steps"
when setting an injection volume (for example, using a 10 uL syringe allows
the injector to inject 0.2, 1.0, 2.0, 3.0, 4,0, or 5.0 microliters), the 6890 GC
does not have the capability to access step number 6. When used with a
6890 GC, the 7693 injector functions as a "5 step" injector.

43281 You can now modify system policies when LDAP mode is enabled without having
to change the authentication mode back to local.

50504 When running in LDAP mode, choosing a Toolkit application from the Project
window menu sometimes produced a login failure.

database was updated to correct errors.

40895 The processing server would exit unexpectedly if results were processed in a
project that contained GPC distribution custom fields with inter-sample labels.

38980 The columns in an exported file from a GPC distribution report are now aligned.

49298 In the Empower SystemsQT for Software IQ, the Pass/Fail reviewer and
approver text is no longer shown when performing an electronic sign off.

47376 Printing an instrument method or post run report no longer causes information
to overlap in the footer.

47008 In the channel description field of 2D channels table, the 3D channel polarities
have been added after the extracted channel name.

44100, 44313 You can now perform cross-channel quantitation using the component set in the
Curve Reference column in the Processing Method Component table.

41556 The Method Set Editor now provides expanded smoothing level choices for MS
processing methods and MS derived channels. In addition, COmponent
Detection Algorithm (CODA) analysis is available.
You apply the CODA algorithm in the processing method to reduce noise in MS
data. Data processed using this algorithm results in a new 3D channel that can
reveal peaks previously hidden by noise.

40908, 45573 You can now perform batch processing using MS data (all types) with real time
3D baseline automatic subtraction.

42038 Online Help for Empower Database properties was corrected to distinguish
between the tablespace management capabilities built into Empower 3 Personal
and those available for Empower 3 Workgroup and Enterprise, which use Oracle
Enterprise Manager to manage tablespace.

47815 For non-FAT projects, the "Modify Report Scaling Only" privilege was not applied
when opening the Properties dialog box for a plot. This privilege is now applied.

47846 In the QuickStart Interface, clicking away from the Method Set editor could
cause the application to exit unexpectedly.

48851 There is no longer a difference between the scan number observed in Review
compared to the scan number observed in Reporting, when an MS offset is used
in the processing method.

Techniques, of EP 7.06, the signal-to-noise calculation was modified:
• USP s/n is still calculated as H/h, but the determination of H and h has
been changed to be the same as it is for the EP and JP s/n calculations.
The default width of the region used to calculate h (the Half Height
Multiplier) remains 5.
• EP s/n continues to be calculated as H/h, but the default width of the
region used to calculate h (the Half Height Multiplier) is now 5 instead of
20.

48889 The initial project quota for a cloned subproject is now the same as the project
quota of the source subproject.

and 80% when ordered as strings, are now listed as 80%, 100%, and 120%
when ordered as numbers.

41003 You can now set the the Relative Assessed Field % threshold based on the new
impurity processing values.

42069 Filter Validation, Specificity and Stability results can be held to an acceptance
criterion of total number of impurity peaks set to zero, indicating that no
impurity peaks are observed.

41002 You can now sum all degradation products in Filter Validation, Specificity, and
Stability testing using the new Impurity Processing feature in the processing
method.

39548 You can now assess the matrix effects on the recovery of impurities and drug
44659 substances from the drug product matrix on the analytical performance and

a list of systems associated with a specified Empower node.

at that time for each of the 3D MS channels in the order that the channels

The software then selects the first 3D MS channel in the 3D channel table as the

If you want to extract a chromatogram from a different 3D MS channel, you
must select it first.

51287 In rare cases, when performing CODA, 3D blank subtract and baseline correction
on 3D MS continuum data, small artifacts in displaying the spectra can occur.
The effect is exacerbated with the spectra used for 3D blank subtract or baseline
correction are of high intensity, which is not representative of noise in the
spectrum. Use CODA, 3D blank subtract and baseline correction on centroid
data only. Continuum data can be viewed as centroid data when needed.

method, you must access the Component table at least once, before saving the

49835 When performing background processing and printing from an Empower client,
do not use a printer queue that displays a dialog box to enter a file name. When
running in the background as a local system, the dialog box is not available to
the desktop.
Important: Do not perform this workaround while you are acquiring data from
the client computer. Also, this workaround prevents you from accessing the
acquisition system remotely.
Workaround: Stop WatersService and set it to "manual".

49985 A derived channel created from two other 2D channels may produce different
integration results than expected based on the integration of each of the other
channels.
Tip: Combining 2D channels works best if both channels have the same data

50639 When processing a sample set that includes several diagnostic channels, and
then reviewing the data in the Review window, the results reflect only the data
from the detector channels, not the diagnostic channels.
When processing data that includes diagnostic channels, you must use the table
in the method set to specify the additional channels you want to process, along

If you use only a processing method, or use a processing method that you
saved in a method set, without specifying the channels to process in the table,
Empower software does not process the diagnostic channels.

extraction time.
An empty PDA spectrum also occurs when the main result is not a PDA result or
when you manually extract spectra when there is no PDA data at the extraction
time.
Background: During quantitation or calibration, the spectra and Base Mass
from the MS 3D channel that has the highest intensity mass spectrum is
overridden with the component's MS 3D channel's spectra and Base Mass. If the
component's MS 3D channel is not found, a P40 processing code: "Problem
setting the Base Mass and spectra for this peak. Cannot find the 3D MS channel
specified by the user" is added to the peak. The peak’s Base Mass, scan
number, and spectra are cleared.
If the component's MS 3D channel is found, and an apex spectrum cannot be
extracted, a P48 processing code: "Problem using the 3D MS channel specified
by the user to set the Base Mass and spectra for this peak" is added to the
peak. The peak’s Base Mass, scan number, and spectra are cleared. "

51000 In the Processing Method Wizard, when you click “yes” to include the channel in
the Components table, and continue on to name peaks using their RRT value, on
the page with Name and Retention time, the peak name may exceed the 30-
character limit, preventing you from proceeding to the next Wizard page.
Rationale: The software does not truncate the auto-generated name, as that
name may not be meaningful to you or other users.
Solution: You can modify the auto-generated name to one that is meaningful to
you, and that is within the 30-character limit.

51150 In the Processing Method editor, the 3D Channel table presentation is


inconsistent because it sizes to fit the data in the table.
If you did not enterany components in the Component table on Components tab,
the 3D Channel table showed only column headers. The column headers size
only to their content, while the rest of the table is empty. If the table contains
components, then it displays a row for each component.

51259 When % Adjusted Area, % w/w, or % Area against the Main Component is used
in a custom field that is the impurity response, the impurity response value is0
until the custom field is calculated.

49904 When planning to upgrade a large number of projects, review the system
resources on the server to ensure that you do not use up disk space for either

the 9 index and the 9 User tablespace files, each of which is a maximum of
20GB.
Large numbers of projects can take time to upgrade, but you can minimize this
by monitoring resources on the server. Waters also recommends that you
archive older projects, prior to upgrading active projects.

standard project, a “copy from project” error occurs.
Rule: Anytime you create a new project from another project, you must set the

48917 During a project restoration, when the system prompts you to update the
project to the next point release, if you click multiple times in the dialog box,
the dialog box may display a “not responding” status, and a message indicating
that MFC is not responding.
Workaround: Wait for the dialog box to respond and for the Finish button to
become active.

49459 When using traditional packed GC columns with the Purged Packet inlet, use
column dimensions of zero (0) and place the GC into Pressure Control mode. In
the instrument method, specify either the Constant Pressure or Ramped
Pressure technique.

50122 The Waters Deployment Manager does not install the Instrument Control
Software for Waters 2420 and Waters 2465 on the server.
Workaround: Install the ICS for the Waters 2420 and Waters 2465 using the

To resolve the OEM issue, Waters recommends that you disable this security fix
for the entire system. Both solutions disable mandatory 1024 (minimum)
certificates. This solution was suggested by both Microsoft and Oracle.

50625 The first attempt to run an ICS driver push installation on Windows XP starts,
and then exits without logging any error messages and without successfully
completing the installation. This situation also occurs when push installing ICS
drivers on Citrix server PS 4.5.
Solution: After the first attempt to push install ICS drivers on Windows XP or a
Citrix server PS 4.5, reboot the system, and then rerun the ICS push
installation. The installation finishes successfully.

50705 To ensure that you can verify files successfully, after removing the software,
you must reboot the computer before you uninstall the Agilent ICF Support
software.
After you reboot the computer, do these tasks:
1. From the Start menu, click All Programs > Empower > Remove Waters
Instrument Component Software.
2. Click Remove.
3. Select the product you want to remove, and then click Next.
4. Follow the prompts to remove the ICS (instrument component software)
from your system.
Result: The registry and new CRC checksums are updated for the
Empower installation. No Oracle or system files are affected.
Rule: Removing Waters support for the Agilent ICF does not remove the
Agilent ICF itself. You can remove Agilent ICF from the Windows Control
Panel using the Add/Remove Programs utility on Windows XP or the
Programs and Features on Windows 7.

50777 When upgrading to Empower 3 FR2 from base Empower 3 or Empower 3 SR1,
the first time you log onto Empower, an Oracle error, “904:
“OQMVMCOMM”:invalid identifier” may appear in the Message Center.
The error message appears only the first time a user logs onto Empower. After
the Empower database completes the update to database version 7.20, the
error no longer appears.

Workaround: To view the current status of the upgrade, use a text editor to

are placed in the file. When restoring the binary archive to offline, it contains
