Course Objectives
1. Describe basics in the field of proteomics.
2. Classify various techniques that are used in the study of proteomics.
3. Illustrate biological importance of protein-protein interactions, modelling and protein
database and their clinical relevance.

2. Utilize various techniques in protein separations.
3. Choose different methods to identify proteins.
4. Explain importance of protein-protein interactions.

Module:1 Overview 6 hours


Overview of protein chemistry; Applications of proteomics; Functional proteomics in post-
genomic era; Experimental workflows; Gene-protein family links with examples; Human
proteome draft.
Module:2 Chromatography in Proteomics 7 hours
Multidimensional chromatography; NanoLC; Combined fractional diagonal
chromatography (COFRADIC); GCxGC-two dimensional gas chromatography; Hydrophilic
interaction liquid chromatography (HILIC); Strong anion exchange chromatography (SAX);
Strong cation-exchange chromatography (SCX); High performance thin layer
chromatography (HPTLC).
Module:3 Abundance-based Proteomics 6 hours
One dimensional and two dimensional 2-D gel electrophoresis, Difference gel
electrophoresis (DIGE), Mass spectrometry analysis of data; SELDI; Peptide mass
fingerprinting; Protein microarray.
Module:4 Structural Proteomics 5 hours
X-ray crystallography; Circular dichroism; Nuclear magnetic resonance; Plasmon
Resonance; Tagging of proteins; Epitope mapping; Protein sequencing.
Module:5 Post-translational Modification 6 hours
Techniques
Phosphorylation, ubiquitination, acetylation, nitration, glycosylation, sumoylation, disulphide
linkage; Signal peptide cleavages; Tagging of proteins with chemical and genetic
approaches.
Module:6 Protein-protein and Protein-DNA 7 hours
Interactions
Qualitative and quantitative proteome analysis; Short-gun proteomics for proteome profile:
Whole proteome and sub-proteome analysis; Expression proteome analysis: Isotope-
labeling
and label-free approaches; In vivo proteome analysis; Proteomic analysis of protein-protein,
and protein-DNA interactions; Identification of ligand-receptor pairing and transcriptional
regulators.
Module:7 Clinical Proteomics 6 hours
Proteomics in study of diseases; Storage, transportation and processing of clinical samples;
Proteomic analysis of body fluids; Immunohistochemistry; Western blotting; Data analysis;
Proteomic data interpretation via systems biology; Enhancement of omics data interpretation
by network modelling; Data pre-processing; Identification of differentially expressed proteins;
Network modelling for prediction of key regulators; Peptidomics, peptidomimetics,
glycoproteomics and glycopeptidomics.
